Old ship named after a triassic Carnivore: Eoraptor
A faster version of a ship than "Stegosaurus" - well I don't know
whether it was faster, but Paranthodon is a great name.  If you want
something with more fossil material to support it, how about
Kentrosaurus?
Small fighter ship named after a Chinese Theropod:  Sinosauropteryx
leaps to mind - trying to avoid repeat "...saurus" names where
possible, not sure if you'd prefer variations on a saurus theme
though.
Cargo ship named after a late creatoceous Hadrosaur: Now we come to my
all-time favourite dinosaur Parasaurolophus so I have to nominate it
:)
