I haven't seen the paper yet, and this question may be adequately 
answered in the paper; but does this mean that the enantiornithines 
and ornithurines (modern birds and their extinct cousins) evolved an 
alula independently?

(Primitive enantiornithines like Sinornis do not have an alula, 
and, to my knowledge, nor do early ornithurines like Ambiortus.)
